ちなみに、信用する証明書の情報はエクスプローラーの %APPDATA%\FileZilla（C:\Users\ユーザー名\AppData\Roaming\FileZilla） にある「trustedcerts.xml」に記録されているようです。このファイルを削除すると「不明な証明書」ダイアログが復活します。
